The species is closely related to (6 mya), and derived from Caiman crocodilus, the spectacled caiman. The two species are sympatric in the Madeira River from its confluence with the Amazon. Morphology and genetics suggest a cline of introgression between them along this transect, although each one retain distinctive and non-overlapping genetic features at the limits of their distributions.
